PHP Installation and Configuration / where to place my php files?

Hello Friends,
Which option is better for me to use:
1st one is :-> save php file in the smae folder of my html files
or
2nd one is :-> save php files in a separate folder??
which option is better ? & why? I am looking for speed which i want to increase or remain the same.
